Tom Ince returned from injury while Ryan Woods also came in.
They replaced Nathan Collins, James McClean, Jordan Cousins, Nick Powell, Sam Vokes and Benik Afobe who left the club on deadline day.
Stoke were a goal down after 25 minutes when Lyle Taylor opened his account for the season.
Tom Ince equalised with a wonderful strike from just outside the area eight minutes before the break.
Chuks Aneke then restored the home side's lead with 15 minutes to go and Conor Gallagher made the game safe for Lee Bowyer's side with a third, seven minutes from time.
Stoke are back in action on Tuesday night when they make the trip to fellow Championship side Wigan Athletic in the first round of the Carabao Cup.
