Crewe manager David Artell has been charged with two counts of improper conduct.
He was sent to the stands for his protest after Chris Porter was booked for diving during Monday's 2-1 win at Swindon.
The Football Association say Artell has now been charged with two breaches of FA Rule E3.
It is alleged his behaviour during the game amounts to improper conduct.
It is also alleged that his language and/or behaviour in the changing room following match also amounts to improper conduct.
